You're right: it does seem rather problematic to see the prime directive as Kill pussycat, kill kill the Brother.
I really loved Michael!John, if only because it helped add more John canon and I find him such a fascinating character. I also love how in /every/ episode this season there have been references about [predominantly] Dean's relationship with his father, lost to him as Castiel and Lucifer have lost theirs. Michael seems almost more like the determined hellbent-on-revenge Sam we see in the earlier series.
But yes. I am so interested to see how they are going to resolve some the the threads of intention.
